I think he is referring to the DVD-edition, where the ghost is now Hayden Christianson, as he was in Episode III. I think, speculation, that the reason they changed that is because you can't really have a jedi ghost of someone consumed by the dark side. I think that he and his ghost/spirit were redeemed back to the way they were before going to the dark side. It has more story-telling power in bringing Anaking back to the way he was, to really drive home the point of redemption. Which is what the story is about. Fall and redemption. The edit at the end with Anakin's ghost in Episode III appearance probably just solidifies the overarching theme. Remember, it is a STORY. Lucas wanted to tell a STORY, not create something that has mass continuity and leave all possible questions answered. This is exactly why he says "a long time ago in a galaxy far, far, away", to show that it is make-believe, a fairy tale, and not to read into it too much, but just enjoy the story.
