When I minimize jka using ctrl+alt+del, I come back, and sometimes things tend to bug up.

Well I have never been able to minimize JKII before, so I don't know what to tell you. Though I do remember seeing a mod somewhere that would let to do it properly... Or maybe that was Jedi Academy it was for... Either way, it might be something worth looking into.
