Are you referring to Darth Vader protecting Emperor Palpatine when Luke swings at him with his lightsaber after the Emperor has been taunting him? if so, that was to show that Darth Vader has more than just a superficial conflict between his son and the Emperor. The Emperor gave him life, purpose, and vision. He gave him goals in his life as well. Essentially, the Emperor gave him everything (though he took everything as well, but Palpatine is skilled with words and so Vader may not realize this so clearly). However, Vader still has some connection to his son. Also, it is the way of the Sith to usurp their Master. Basically what I mean by all this is that Vader had no clear-cut choice. He couldn't make up his mind who to side with. He did want Luke to join him and rule the Galaxy together with his son. However, was also very much under the power of Palpatine's machinations. Therefore, he was not able to simply "let" Luke kill the Emperor in that way. Also, let's not forget that Luke denied Vader's request to rule the Galaxy. To let Luke kill the Emperor and then have Luke say, "Haha just kidding, no Galaxy for you" would be awful. Vader had to know that Luke was on his side. Luke had to turn to the Dark Side before he killed the Emperor. And that they can "Rule the galaxy together as father and son" If Luke kills The Emperor! I don't really know, I thik it was different occassions, Vader gave Luke the option, but then later, Palpatine told Luke to kill him and this would set Luke down the Dark Side.
